No analysis performed: GSE2034 contains only tumor samples (no normal tissue)

We investigated whether differential gene expression exists between tumor and adjacent normal breast tissue in GEO series GSE2034. After downloading the complete series matrix (22,283 probes × 286 samples), we found that all samples in GSE2034 are primary breast tumor biopsies. The dataset's only phenotypic variable is bone relapse status (217 patients with no bone relapse, 69 with bone relapse). No adjacent normal tissue samples are present. The required reference analysis template (geo_diffexp, a two-group Welch t-test with Benjamini-Hochberg FDR correction) cannot be applied to answer the proposed question because the necessary second group (normal tissue) does not exist in this series. This sprint therefore reports a failed capability disclosure.

Introduction

Breast cancer is characterized by extensive transcriptomic reprogramming between malignant and adjacent normal epithelial tissue. Identifying differentially expressed genes between tumor and normal tissue is foundational to understanding oncogenic pathways and identifying potential therapeutic targets.

GEO series GSE2034 (Wang et al., 2005) is a well-known breast cancer gene expression dataset deposited on the Affymetrix Human Genome U133A Array platform. The dataset was originally published to study genomic predictors of distant metastasis in lymph node-negative breast cancer.

Methods

Dataset

We downloaded the GSE2034 series matrix file from the NCBI GEO FTP mirror (zero-auth, HTTPS):

Attempted Analysis

The planned analysis was the geo_diffexp reference template: Welch's t-test per probe between two sample groups with Benjamini-Hochberg FDR correction, producing a volcano plot of log2 fold-change versus −log10 adjusted p-value.

The analysis requires two sample groups defined by a metadata field: a "tumor" group and a "normal" group. Upon inspection, GSE2034's only sample-level characteristic distinguishing groups is Sample_characteristics_ch1, which encodes bone relapse status (bone relapses (1=yes, 0=no): 0 for 217 samples, : 1 for 69 samples). All 286 samples are described as "RNA was extracted from a fresh-frozen primary breast tumor" (from Sample_description). No adjacent normal tissue samples exist in the series.

Why the Analysis Could Not Proceed

The geo_diffexp template requires ≥3 samples in each of two groups defined by the --group-field parameter. For the question "tumor vs adjacent normal," the two groups would need to be tumor tissue and normal tissue. Since GSE2034 contains only tumor tissue, no grouping field produces a tumor/normal split. The analysis is therefore inapplicable to this question with this dataset.

Results

No analysis was performed. The dataset does not contain the data required to answer the proposed question.

GSE2034 comprises 286 primary breast tumor samples from lymph node-negative patients. The sample metadata encodes only bone relapse status as a group variable (217 non-relapse, 69 relapse). There are no adjacent normal tissue samples, no matched normal controls, and no metadata field that could produce a tumor-versus-normal comparison.

Discussion

This sprint encountered a capability mismatch at the dataset level. The question "Is there differential gene expression between tumor and adjacent normal tissue?" requires a GEO series that includes both tumor and matched normal samples. GSE2034 is a tumor-only series designed to study metastasis prediction, not tumor-normal differential expression.

A re-run to answer the original question would need a GEO series that includes both tumor and adjacent normal breast tissue — for example, series known to contain paired tumor-normal samples (specific accession numbers were not verified in this run). The geo_diffexp template is technically capable of performing the requested analysis given an appropriate dataset.

Limitations

  1. Dataset limitation: GSE2034 is a tumor-only series; the proposed comparison (tumor vs normal) is impossible with this data.
  2. No alternative analysis performed: We did not perform an alternative analysis (e.g., bone relapse vs no relapse) because doing so would reshape the question rather than honestly disclose the capability mismatch.
  3. Provenance scope: Only the series matrix (summary-level expression) was fetched; raw CEL files were not accessed.
